Our school has different course ID than the state directory...is there a way to keep the school's ID and record corresponding State ID somewhere on the Course Record?

This is an issue I have seen as well. It's fine to use it as an attribute, but you cannot always find that in a number of views in canned reports. I have talked with some folks at BB about using some type of an Alias (which is used on competitive systems and that they have available in some areas of RE). It is particularly an issue for Georgia schools as we have to use DOE codes to upload for the Hope Scholarship and if you cannot re-use course ID's. This is a real pain when it comes to uploading to Georgia Finance Scholarship. I'd put in a request for this change.
