We created an user Manuel based off from things that we thought were the most import for the daily activities in our Development Office. Our documents include gift batch entry, entering a new constituent, closing out the end of the month, closing out the year, how to change an address, what to do for deceased constituents, and reports that are run on a regular bases. All of these include information from the RE user's manual in our own words plus also any procedures that we have made to how things are done.

There are several good examples of procedure manuals on there from other organizations which you may find helpful to get you started.
